If you go to jail in the Pokémon world do they release your Pokémon, put them in PC storage, rehabilitate them somehow, or what? Do they get visitation rights? Are you allowed to battle under police supervision at the penitentiary's arena like how they have basketball courts in real prison?

Releasing them to others or into the wild would be an irresponsible level of risk for society. They could have been commanded to do all sorts of crime. Unless you can pay for the storage, I'd imagine they'd have to be put down, humanely of course. No friendship lasts forever anyway.
